Q: Hello, i'm confused about the stereo inputs. my yu5's only have a single output for sub. am i only supposed to use the left or the right on the sub?

Q: Using with kanto yu6 speakers. what crossover frequency should i use on the sub?

You want to choose a crossover setting on the SUB8 where the YU6's start losing steam. The bass on the YU6 is pretty strong until 70 Hz and then it starts tapering off. I think a good place to start is about 70 Hz but you can adjust it higher or lower depending on what you think sounds best. Your goal is to have the sub integrate into the system so well that the sub "disappears" and it sounds like the music is only coming from the speakers. Hope that helps!
